If you dock a tool and right click it, you can save the tool position to make it docked whenever it is opened. If it's docked on top of something else (e.g. the log), you should save the position of everything in the stack.

For the Python console specifically, there's a pretty small area you have to click on to bring up the menu with the option to save its position. Clicking on the text area brings up a different menu - you have to click on the thin area around the text.<br>
