Hi Sara,
It sounds like a problem with the graphics capabilities of your  
computer.  We have a few suggestions here

http://www.cgl.ucsf.edu/chimera/graphics/graphicsbugs.html

but you may also want to try using Chimera on a different computer if  
possible, especially if yours is somewhat old.
