Hi Bala,
I think the easiest way is simply to zoom in so that the graphics  
window is the same as what you want in your movie.  You can  use  
"savepos" and "reset" commands to save and restore different views.   
Window dimensions can be set with the "windowsize" command.

I don't know of any way to do exactly what you are asking.  One could  
save all the larger image frames, then apply a processing step to crop  
to the smaller area that you want from each image file, then do a  
separate movie encoding step on the set of smaller images.  However,  
this can't all be done inside of Chimera (you would have to use some  
other program or script) and it sounds much, much harder to me than  
simply setting the view to what you want in the first place.
