Hi Martin,
Such work is in progress, and you can do some of what you describe, with the Animation tool and/or "scene" command in Chimera 1.7 (daily builds). You can save scenes and then transition between scenes. However, it is still in the early stages, and must be noted only simple transitions are available and that scenes make your session files very large.

However, there is already another well-established approach, much better than interactive manipulation: creating a Chimera command file that scripts all the motions, color/display changes, etc. For a long time, Chimera has allowed saving and restoring "positions" -- while these don't include colors, styles, etc. like scenes, restoring positions can be done in the Chimera command script along with other commands for the coloring and display. Several commands have "frame" arguments so that they can be applied gradually over a specified number of display frames.

I can't address the registration issue, the others will need to look into it.
