Hi Meginir,
if you want the image to look like the sequence window contents, you can use "File… Save EPS" from the sequence window menu or the standard screenshot app on your computer to save an image file, and then print from any image-displaying app on your computer (for example, Preview on a Mac, or Adobe Photoshop or Illustrator).

If you just want the text of the alignment rather than the same appearance as the window, just use "File… Save As" in the sequence window menu to save any of the other sequence alignment formats.  They are plain text and can be shown by and printed from any standard text-editor program on your computer (for example, TextEdit on a Mac).
