[Chimera-users] Saving multiscale models only?

You can save the multiscale model session (File / Save Session)  then open it in a later session and have it merged into the existing session.  But if you really want to get rid of the atomic coordinates, you could instead save the multiscale surfaces as just plane surfaces, say in Collada format, “export myvirus.dae” and later load that into Chimera.  Of course you won’t be able to change any of the multiscale settings if you just save the colored surfaces.
