Hi Yehuda,
I don’t have a solution to the “funky morphing” due to deletion other than you can try changing the morphing parameters, but it may not help.
Yes, you can calculate a morph trajectory (or even several different morph trajectories) ahead of time and then play them back in a movie script with the “coordset” command.

Assuming you want to show other things before and/or after the morph, you can have several other models open and just show and hide each model when you need it. You can have all the morph trajectories hidden and then just show each one (and maybe hide other models) at some point in the script. You may want to just save a session that has all of the morph trajectory models already calculated, and then you can just open the session (without having to re-make the morphs) and run your movie script.
There are some examples of movies with morphing and the scripts used to make them in the Chimera Animation Gallery. See:
"Morphing between the inactive and and activated conformations of the FGFR1 kinase domain"
<http://www.rbvi.ucsf.edu/chimera/animations/animations.html#kinase-morph>
"Ball-and-socket motion"

I hope this helps,
Elaine
