Well, “workflow” is highly dependent on what work you want to do, and ChimeraX does many things…

There are tutorials with a few select workflows, but representing only a small fraction of what ChimeraX can do.  These are HTML and printable from the browser, but some of them have click-to-execute links, that is, if you start ChimeraX first and open them from the Help menu (e.g. Help… Quick Start Guide) or command line (e.g. command: open http://www.rbvi.ucsf.edu/chimera/data/sbgrid-apr2017/cryomovie.html ) then clicking command links within them will actually run the command in ChimeraX.

The bulk of documentation is the User Guide (HTML, pages individually printable via browser).  Although it is “reference-type” documentation listing all options, it is written for users, not programmers, and many of the pages have example commands.  It can be opened from the ChimeraX Help menu, or you can view the copy at our website here:
