Hi Tiglath,
Of course you can save any atomic structure that is in ChimeraX, and save it in any location where you have permission to write files.
Try menu: File... Save, that will probably be easiest and let you browse to the location (folder) that you want.

You can also do it with the "save" command but you would need to specify the location in the filename as a pathname, e.g. to save model 2.4 (this is for me on a mac, details would be different for you):
save /Users/meng/Desktop/keep/junk.pdb models #2.4
The folder location would need to exist before you put it in the command.

"...filename, which can be a pathname including the directory location. The pathname can be absolute or relative to the current working directory as reported by pwd."
