Hi Volodymyr,
Sorry, there is not yet any way to set bond length arbitrarily.  We plan to put something in the Build Structure GUI, Adjust Bonds section, but it is not there yet.

There is also no option to draw multiple bonds differently.  Your only current option (if you already know which bonds are multiple) are to show them with a different stick thickness.
