Hi Dmitry,
This is more of a project design question, which depends on your own scientific judgment and your knowledge of EM and the system of interest.  Thus it may be somewhat beyond the scope of this forum.

Some very general ideas are fitting (command "fitmap") followed by map subtraction (command "volume subtract") or map morphing (command "volume morph), but perhaps the difference in resolution would prevent their easy use.  Perhaps you would just have to view them after fitting, e.g. make one surface transparent and the other mesh.

You can see what map-related tools are in Chimera by looking at the documentation for the "volume" command and its "see also" links.

I couldn't say what would be the "correct strategy" in any specific case.  Maybe some of our friends working in EM can advise on what steps and strategies they use.
